I understand that a popular upgrade for the S2A is the S3 clutch with one additional plate. Can I get by with just sourcing the basket and 1 each of the plates? Will the stock S2A pressure plate mate up with the S3 basket?

A common upgrade to S1/S2 is to use an S3/KH400 clutch basket with additional plates. It must be noted that the thickness of the crankshaft pinion gear is different on the S3. S3/KH400 is 12mm thick compared to 15mm on others.

I read through that thread, but I'm not clear on how to deal with the difference in pinion gears.

You must use S3 gear.

am standart on my S2a and never had clutch trouble on 15.000 miles excepted when I bought the bike and when I had a look at the clutch had only one plate clutch friction no broken on the 6 but the clutch was only sliping after 7000 RPM. :o

Will be mounting Jim's pipes whenever he get's them done and it's my understanding that the increase in power is too much for the stock clutch.

If that is the reason for converting, you may want to wait until you get the pipes and see what happens first. There are a lot of folks that put clutch mods in because they think its the thing to do when many times it is worn fibers, wrong oil, improper assembly, or misadjustment that causes slipping.

Definitely not in any hurry to change clutches & pinions before I need to. I will be going with the stock pipes while waiting for Jim's. That's IF I can get a title for this thing. Michigan has decided to act like a hard ass about titles, but I have a plan ...
