I'm about to paint my body parts. (the ones on the 1974 bike, not the 1963 me)
From what I can tell in online photos, it appears that the back side of the side covers and the underside of the fuel tank were originally painted flat or semi gloss black. Is this correct?
I was wondering about the rear fender. Was any of it black or was it all painted the colour of the tank?

That black was the base coat for the candy green or red..

Yes I did. I ended up painting it Toyota Ruby Flare Pearl. I put 2 coats of coloured clear on top of it to give it some depth and mimic the candy original. It was a really close match to the original Candy Red. After the decaling, I then put 3 more coats of clear on the all the parts.
