Tested the CDI using Starfire's method. Unit A is "buggered" Unit B is OK.
Now what?

Just an update,
Jim was able to get my CDI unit rebuilt and back to me and it started up in a few kicks. I followed the procedures with the oil lines and everything looks OK there. I do have a problem with the right cylinder. The exhaust pipe never got warm. I am pretty sure it is a carb issue since I was getting a spark in that cylinder.

Thanks everyone for your help. It's been 20 months and a lot more $$ than I could ever tell my wife but it lives. Now to deal with some of these issues...

if you swap two of the carbs over,and the condition follows the carb then you will know if its the carb or not.

Before swapping carbs, You can pull up on the throttle cable and see if the cylinder comes in, You sync can be off. Check the plug for fouling or if it's wet.

Pulled up the throttle cable and it made a weird popping sound. I rechecked the sync and they were fine. I swapped carbs and I still have the same issue. The pipe gets warm but not nearly as warm as the others. I am getting a spark.
Now what? Could the exhaust be clogged? I don't feel much coming out and there is almost no smoke.

Have you looked at the distributor segments and brushes in the alternator? A worn out right cylinder brush could cause symptoms like that.

If that brush is worn out, and making crummy contact, you could get sparks sometimes and not others, depending on engine speed, vibration, etc.. The brushes are part of the alternator assembly, and are described in the Kaw manual on pp. 150 and 151. Glenn's manual (maintenance manual) also covers it near the back.

I checked the brushes and they look OK. The timing was off a little so I adjusted the plate. Could poor timing cause this condition?

Tried it again. The right cylinder is still cold. The other two warm up quick. What else can I check?
